This server plots various physicochemical, statistical or locally computed parameters
along DNA sequences (1-D or sequence-plots) or against each other (2-D plots).
The server accepts DNA sequences of maximum 5000 nucleotides in length, given in one
letter-code (A,C,G,T and white spaces are accepted). Typically, a parameter is computed
for a window of n residues and the result is plotted to the beginning of the window.
The list of plottable parameters and the bibliographic references are provided, along with short examples. A standard set of smoothing options is available
with the plots.
The plot types available on this server are:
- 1-D sequence plot, in which a parameter calculated for a sequence window is plotted
along the DNA sequence. Up to two variables can be plotted on the same plot.
- 2-D plot, in which one parameter calculated for a sequence window is plotted against
another one. This is especially useful to visualize long sequences.
- 3-D plot, a histogram-type representation of a 2-D plot, where the elevation represents
number of overlaping points.
- ASCII (text-only) output in a column format (tab-delimited). This is a list of all
computed variables which you can then feed into a spreadsheet software (such as Excel) and
produce a 1-D or 2-D plot of your choice. The ASCII output is sent by e-mail.
